You can only do this if he didn't bring his army as 'reinforcments. This is temporarily and for the present battle, for him to command. In coop, you can GIFT your coop partner units in your army. In head to head you can take control of the enemies armies in battle. If you dont have an army in the battle you can spectate it. You can fight them in the same battle against the enemy since you are allied.
In coop you control your armies and he controls his armies. If you pick Head to head then you two can pick any race combinations you want.
One addition in TWW 2 is that if you select Cooperative then your coop friend will have to play the other legendary leader for your race.
Your coop partner's faction has all the diplomatic options with you, just like it was an AI faction. Head to head - complete freedom to do whatever you please, including fighting with each other or allying with each other. You might suffer diplomatic penalties with AI factions if your coop friend is using a faction they hate. In Cooperative mode you are forced into a military alliance and peace treaty with your coop friend, and you can not break that alliance. In both modes you control separate factions, you got yours and your friend has theirs.
